Resetting the playmode (sometimes) fixes this? Sandbox physics with several props and explosives tends to also skip around and be quite choppy. Have you played around with the macannons/kinetic launchers etc? Sometimes I'll get really bad lag when flying around off of those. So yes, it would seem it has a hard time figuring that out sometimes. This happens even when the original in question is set to phased physics. Sometimes no matter how I position myself around an object, if I try duplicating it- it will say that there's "not enough physical space" to place the copy.
